We've been evaluating the Standard edition of Task Manager for the past week and see the value of the "tree" organizational structure in the Professional version. I would like to upgrade my database and users to the professional version, but do not see that addressed. Is there a FAQ or best practices somewhere?

Upgrading database and users from VIP Task Manager Standard to Professional is simple. You don't need to uninstall VIP Task Manager Standard.
1. Download VIP Task Manager Professional at: http://www.taskmanagementsoft.com/download/
2. Install Client part on each computer.
You don't need to install Full or Server parts, however if you want to do it, you will have to uninstall Full or Server parts of VIP Task Manager Standard and install Full or Server parts of VIP Task Manager Professional.

Due to our lag, I went ahead and upgraded the group. I found that you must uninstall the Standard version first - particularly for the server. While both versions run fine side by side, when you uninstall the standard, certain files or registry settings (I'm not sure which) are removed during the uninstall process. This disables the Professional version as well, requiring a reinstall.

I found this out after the fact for the server module. The good news, after uninstalling the Standard version, I copied the database from the "Standard" install subdirectory to the "Professional" database subdirectory. After reinstalling the Professional server module and pointing the server to the correct database, the clients accessed it without problem. Initially, the "Standard" database that I opened in professional did not populate the Task Tree view. This was solved by double clicking parent items in the Task Group window (in the Task List tab).

Yes, you should either not uninstall Standard or uninstall Standard before installing Professional as when you uninstall Standard server part when Professional server part is alredy installed, you delete some common files/settings both editions have.
